There are two main reasons why the achitect couldn't have filled the spaces with real windows. If they are above the close door (as is the case with the building on the left), then they are there because of an internal staircase. If there are chimneys on the roof above them (like the building on the right), then they are there because of where the internal fireplaces and chimney flues are.
