Hi, currently looking at a #phage proposal. Does anybody know a #bioinformatics tool that can search for virus sequences in #metagenome assemblies?

I think my work #phage project's striking a fine balance - tough enough to learn from every step of the way, but not enough to stop me completely.

This does mean I need to occasionally go back and re-run analysis since I keep on learning better ways to do things a week down the road though :-/

Threw in an especially messy hypervariable phage gene alignment into my plotting script. Almost looks like some pixel art attempt! #phage #bioinformatics #dataviz

Looking at #phage gene alignment, pfam HMM versus muscle. (HMM on left, muscle on right). Wow hmmalign output looks noisy, though overview of how the genes cluster remains the same.

Not quite sure what the best path is when there's significant evolutionary distance in the set.

Done reorienting and aligning our #phage group, now to dig through them looking for a signal. Initial output looks promising, but I'll never get through all the data unless I actually write a proper pipeline this time O_O #bioinformatics

Looking at some newer enriched culture isolated phage genomes - here's a weird thought. What if we're unwittingly crossing phages in our enriched culture screenings, creating hybrid phages from shared hosts with crossed mosaic of genotypes that happens to select and survive?

So, what if the act of traditional F. d'Herelle~ S. Luria phage plaque screening is in a sense significant screening and hybridization process?

Heck of a lot more organized than the first #phage #pangenome test I threw together, but still very much iffy. I was hoping the new genes as nodes attempt would pay off, but I'm beginning to think high degree of nucleotide level variation and mosaicism in phages does not mix well with brute force pangenome attempts.
